Pharmacy would be more focused on pharmacy practice as well as drug therapy.
Pharmaceutical/Medicinal Chemistry will focus on the chemistry of drugs. Studying this will likely lead to teaching or research jobs rather than working in a pharmacy or hospital.
In general a pharmacist's pay would be higher than a researcher or professors.
It really depends on your preferenc.

It probably puts you at a slight disadvantage, but as long as you are doing something in place of a traditional thesis you will have something to show for it. It just makes you look less serious and impressive than a thesis student.
